i was wondering what could be the cause for this ‘node overlap’ (see attached picture).
I am using vaadin 6.5.0
It was working well, I changed something in my code, and then the tree started to behave strangely …

What browser are you using? And what did you change in your code ? Are you using the native themes ? You can add the url parameter ?theme=runo or ?theme=reindeer and see if the same thing occurs.
You were right, the theme was the culprit though it only manifested recently (I have been using this modified theme for weeks, and it never happened).
